Police said a passer-by made the discovery when using the walking track along the river about 12.20pm today.
The man's name has not been released, but police say a neighbour last saw the man on Thursday.
A post mortem will be carried out but details of the circumstances of his death are now a matter for the coroner. Detectives, rescue personnel and crime scene investigators attended the site.
Police say it appeared the man had been deceased in the water for some time before he was found.
The Wollondilly River had receded substantially from its peak overnight on Wednesday and Thursday.
