The 13-year-old and his friend went swimming near the falls at about 5pm on Thursday.
Queensland Police say the pair were under adult supervision at the time, but both got into trouble after getting into the water.
The friend made it back to shore, but the 13-year-old failed to resurface.
Emergency Services launched a search later on Thursday night.
The boy's body was found in the water and retrieved by police divers and swift-water rescue crews about 10pm.
